Master Chief, and everything happening in Halo is actually an illusion, a forced memory experienced by the Didact, in the back of his brain, after he took humanities last hope's life. The warrior, before being defeated, struck a massive mental block on the Didact, forcing a large part of his brain to endlessly re-live all the misery he's caused in his life. He, in particular, has to relive the story of this unmatched warrior, from start to finish, repeatedly, with more and more bits being released, and only a few moments of actual clarity.

I think at some point the Chief lost his humanity with not just the augmentations every Spartan ORION and beyond had, but the nanoscopic structure that was being arranged by Cortana. The only thing holding his body together? Whatever the Librarian used on Chief in that factoring moment.

 

Forerunner technology is capable of making one being impressively resistant to deadly forces- even if it meant saving them from literally falling to pieces.
