You use your turn to attack, use an item, or such, then the opponent gets their turn to do so. There are a lot of RPGs that have used this kind of system. The animals are following the commands of their owners, it's not like they're actually being forced to do so. Poke' mon won't listen to their owners if they don't like them or trust them. Besides, the poke'mon rarely, if ever, get seriously injured, and there are poke'mon shelters all around that will completely heal up any that are hurt. Pokemon do follow orders from people who don't like them, like Gary, it's just they fail at battle. Just that they don't follow their orders if they don't like their owners enough. This is possibly evidenced by Charizard's refusal to follow even the simplest of commands that Ash gives him for quite a long time in the series.
